Well, he just texted me to ask how to define his relationship with Mr. Specter, so I assume yes.

He's pretty concerned about it.

You'll be fine. Feel free to voice out whatever thoughts you have. Or type it, as it were.

[So... two guys who he was convinced until now were "just good friends" have now become something more and are confused. That's really not John's area, in spite of what just about everyone seems to think about him and Sherlock, but it doesn't mean he's entirely useless. He imagines, hypothetically, purely hypothetically, what it would feel like to be in that sort of situation. He will never admit this thought process aloud, of course.

Whatever they are now, they were good friends first, right? That's important to remember and might be a good starting point.

Well Mr. Specter is Mike's boss back in their world, but I'm pretty sure they've never really let that bother them. They have been pretty close from the start, I think.

Then maybe it's the friendship they're worried about after all, it must be a difficult adjustment to make. Only way through it is for them to talk to one another.

That would be the crux of the matter, I believe. Mr. Specter talks about his feelings as well as Tony does - which is to say not well at all.

Donna probably has a better idea than us on how we should go about it. The four of us could discuss it over lunch.
